Will turning the mod off leave my vault in a weird state?
No. Ground Breaker only changes the cost and timer while its toggles are on — it doesn't alter any rooms you've already built. Flip Free Build off and the next room charges its normal caps price again; flip Instant Build off and construction timers come back. Anything you built for free or built instantly stays exactly as it is, fully functional. It's completely reversible with no lasting side effects on your save.
